Have you thought about "outsourcing" the respective config files to the database? I haven't done this myself, but I know that for example with ACL or routing, sometimes the data is in the database instead of a PHP file. Thus, I guess you could do it for config files too...

Just to give you a new perspective on this problem ;)

One of the config files I would like to maintain from the UI is the database file. I can't add database connection information to a database without a connection to the database.... sadly.

I've done file_put_contents in the past without issue, just make sure you do some sanity checks before writing, both on the setvalues (can you connect to the DB) and file permissions
